Tarnish remover will remove more than the tarnish. When coins are cleaned some of the silver is removed and there is a chance that you will cause small scratches (called Hair lines) on the coins. This is a dead giveaway a coin is cleaned. Dealers look for it so will not want the coin if common and if rare cut the value. The 2000-2005 silver eagles are far from rare and you did not store them properly. If you must get rid of the tarnish (tone) then go to a coin dealer and get a coin dip. look at available products at www.brooklyngallery.com they sell coin and stamp supplies.
